Palkia/Dialga

Both of these legendaries are part of the story and you will have a chance to capture both of them. No need to choose one or the other. 

Giratina

Giratina is a post-game battle and catch that will require completing the plotline that pushes you through the postgame. After completing the final battle, Giratina will take shelter in the Cobal Coastlands waiting for another battle with you.

Azelf

One of the lake spirits, Azelf can be found at Lake Valor and will be catchable as part of the post-game content

Uxie

Uxie can be found at Lake Acuity and caught as part of the post-game roundup.

Mesprit

Mesprit can be found at Lake Verity and is once again part of the post-game content.

Heatran

Heatran is found at Firesprit Island off the coast of the Cobalt Coastlands mainland. You’ll have access to inside the volcano after completing the main game. You’ll need to weaken its shield with mudballs in order to engage with it.

Regigigas

Regigigas is located in the basement of the Snowpoint Temple and players can encounter it after seeing credits for the game. 

Cresselia

Cresselia is found in the Coronet Highlands in the arena where you fought the Noble Electrode. You’ll have to weaken it with some mudballs in order to engage ti in battle and catch it. 

Landorus

The genie Pokemon are a little trickier. Landorus can be found hanging out on Ramanos Island in the Obsidian Fieldlands. It will move around constantly and you’ll have to break the tornado with either wing balls or something else. Break the tornado to throw a Poke ball at it and fight it.

Thundurus

Thundurus can only be found in the Cobalt Coastlands near the Pinsir shaped rocks during a storm. This doesn’t just mean rain, it has to be what the game considers a storm (heavy rain and wind).

Tornadus

Tornadus is found in Alabaster Icelands right near Avalugg’s Legacy. There must be a blizzard in place for Tornadus to spawn.

Enamorus

Enamorus can only be found after you catch Landorus, Thundurus, and Tornadus. After reporting back to Cogita, you’ll be given the quest to go get Enamorus in the Crimson Mirelands. It is hanging out in the Scarlet Bog area. 

Phione/Manaphy

Phione and Manaphy will only appear by completing The Sea’s Legacy questline. Pick it up from The Galaxy Hall blackboard. Now go catch a Mantyke, Overqwil, and Buizel, put them in your party, and head to the Cobalt Coastlands. From here swim through the Pinsir shaped rocks during the evening. You’ll receive a message saying “a rock has moved somewhere.” Now head to the Seaside Hollow cave on the other side of the Coastlands. Inside will be Manaphy and three Phione to battle and catch.

Shaymin

Shaymin will only appear if you have save data from Pokemon Sword and Shield on the Switch you are playing on. If you do, you’ll be given a special request on the blackboard. Head to the Obsidian Fieldlands to being this quest and catch Shaymin

Darkrai

Darkrai is only available if you have save data from Brilliant Diamond or Shining Pearl on your Switch. It’s a special request on the Galaxy Hall blackboard and can be found in the Coronet Highlands, specifically the Clamberclaw Cliffs at night. 

Arceus

Arceus is only available once you’ve completed the entire game. After catching every single Pokemon you’ll be able to play the Azure Flute at the Temple of Sinnoh. This will culminate with a boss battle and then Arceus will join your party.
